REVIEWED: EXTERNAL_CONFIG_FLAGS usage, check moved to config.h

Browse Source 
Due to `utils` module removal, `EXTERNAL_CONFIG_FLAGS` was not working, so the system was redesigned.
This change is independent of #4411
